Neon Genesis Evangelion is one of my favorites although it's really confusing. I'd also recommend D.Gray-Man although I haven't watched the entire series. Yakitate!! Japan is funny and it parodies other anime genres/stereotypes. Getbackers is a so-so series with kinda stereotypical characters but they're still fun.
For a more laid back, funny series I agree with Animefan about Ouran but also want to add Azumanga Daioh, which is hilarious.

I've watched Cowboy Bebop, FLCL, FMP, .hack//SIGN, some of Mahoraba, and Outlaw Star.
I've watched and read Fruits Basket, Full Metal Alchemist, Love Hina, and Rurouni Kenshin.
