As you notice when terriermon Dark Digivolves he becomes Blackgargomon, who is a vaccine! So if thats the case then why can't Lilamon do the same?

No, Dark digivolve turns the digimon into it's black, dark, or Virus type.
Lotusmon is a data/Fairy type so it won't work ; /
