First place is tied between Shinji from Evangelion, Kamui from X/1999, Subaru from Tokyo Babylon, Toboe from Wolfs Rain, and Ayase from Okane ga Nai. Second place tied between Wolfram from Kyo Kara Maoh, Ritsuka from Loveless, and Hisoka from Yami no Matsuei.

I'm surprised it took so long for someone to bring up Kamui.
My picks:
Ashton Anchors (Star Ocean: The Second Story/Star Ocean: Blue Sphere/Star Ocean EX) He's a spaz case and drama queen, likes jewelery and sewing, collects handkerchiefs, and has a very odd fascination with barrels. >_> Oh, and he's occasionally possessed. But we love him anyway.
Kamui Shirou (X/1999) Fuuma! Kotori! Fuuuuuumaaaaa~ -sob-
Keele Zeibel (Tales of Eternia) He's adorable. :3 And he's a wuss for most of the game, and he likes books more than people. Except Reid. <3
Fayt Leingod (Star Ocean: Till the End of Time) Despite the fact that he is [spoilers] the embodiment of destruction itself [/spoilers], Fayt was miraculously created without a backbone at all. And he doesn't magically develop one, either. >_>
