Odo: "You'd shoot a man in the back?"
Garak: "Well, it's the safest way, isn't it?"

O'Brien: "It's funny. I've served on half a dozen different ships and none of them have had cloaking devices except the Defiant. Now that we're not using it, I feel naked."
Worf: "It is disconcerting, to say the least."
Sisko: "Gentlemen, I feel the same breeze you do."
O'Brien to Dax: "What are you smiling at?"
Dax: "I don't know, I guess it's just being in the same room as so many naked men."

Bashir: "There's nothing more romantic than a wedding on DS9 in the springtime.
O'Brien: When the neutrinos are in bloom."

"They look like dresses." [Starfleet dress uniforms]
"That is incredible outmoded and sexist attitude. I'm suprised at you. .. Besides, you look good in a dress."

Can't think of any good TNG quotes right now...

DS9:

Garak: Doctor, has anyone ever told you you're an infuriating pest?!
Bashir: Chief O'Brien, all the time! And I never listen to him, either!

Sisko: What's happening out there?
Dax: Subspace compression.
Sisko:Ahh, subspace compression.
Dax: Do you know what that is?
Sisko: Just a guess here. Technobabble?

And the only one offhand I can think of from Voyager:

Janeway: There's coffee in that nebula!

DS9
Treachery, Faith, and the Great River:
Odo: You're awfully paranoid for a Vorta.
Weyoun: Of course I'm paranoid! Everyone's trying to kill me!

Our Man Bashir:
Garak: Interesting, you saved the day by destroying the world.
Bashir: I bet they didn't teach you that in the Obsidian Order.
Garak: No, but it seems there's a great deal they didn't teach me, like the value of a good game of chance, or how indulging in fantasy can keep one's mind creative.

Trouble with Tribbles:
Dr. Bashir: I am a Doctor not a Historian!

The Magnificent Ferengi:
Keevan: I hate Ferengi
And:
Quark: Family. You understand.
Yelgrun: Not really. I was cloned.

I think this one's from Emissary, Part II (DS9)

Kira: Quark, if you don't take your hand off my hip, you'll never lift another glass with it again.
Quark: *after Kira leaves* I love a woman in uniform.

Wind-Whisper
There are so many great Trek quotes, but one of the all-time best is the Kirk's attempt to rile Spock in "This Side of Paradise"...

~~~~~
KIRK: "All right you mutinous, disloyal, computerized, half-breed, we'll see about you deserting my ship."
"SPOCK: The term 'half-breed' is somewhat applicable, but 'computerized' is inaccurate. A machine can be computerized, not a man."
KIRK: "What makes you think you're a man? You're an overgrown jack rabbit, an elf with a hyperactive thyroid."
SPOCK: "Jim, I don't understand."
KIRK: "Of course you don't understand. You don't have the brains to understand. All you have are printed circuits."
Spock: "Captain, if you'll excuse me."
KIRK: "What can you expect from a simpering, devil-eared freak, whose father was a computer and whose mother was an encyclopedia?"
SPOCK: "My mother was a teacher, my father an ambassador."
KIRK: "Your father was a computer, like his son. An ambassador from a planet of traitors. The Vulcan never lived who had an ounce of integrity."
SPOCK: "Captain, please don't."
KIRK: "You're a traitor from a race of traitors, disloyal to the core, rotten like the rest of your sub-human race -- and you've got the gall to make love to that girl."
SPOCK: "That's enough."
KIRK: "Does she know what she's getting, Spock? A carcass full of memory banks who should be squatting on a mushroom instead of passing himself off as a man. You belong in a circus, Spock, not a starship -- right next to the dog-faced boy."
I love this one it was so funny but at the same time I felt bad for Spock cause for once he actually felt like he belonged
"I'm a doctor, not a bricklayer!"
"You're a doctor, that's your patient!"
Bones and Kirk, "Devil in the Dark",
when Bones had to try to heal the Horta.
"Jim, I'm beginning to believe I can cure a rainy day."
Bones, after successfully healing the Horta using a type of concrete.
