I posed this same question in Warseer. My name over there is Adramalech, if you want to look it up. In any case, here it is:

The Emperor now sits upon the Golden throne of Terra as a half-lifeless corpse-being. His life only sustained by his will, and his will sustained by the soul-sacrifice of countless Imperial Psykers. Also, according to the 5th ed rulebook's timeline, about one thousand years from the current events of the Imperium, the Adeptus Mechanicus will find Vital Mechanism Failures in the Golden Throne's systems that are FAR beyond their ability to repair. Shortly afterward, the Emperor dies and the Astronomican goes out. With this said, there are also 2 possible ways the emperor will be reborn.

1) Star Child: Upon the defeat of Horus, most of the Emperor's spirit dispersed from his body and merged into the warp. A small fraction, however, did remain whole. This is the Star Child, a nascent god waiting to be reborn.

2) Sensei-Emperor: The Emperor, superhuman as he is, is still a man and as such has fathered many children over the course of his life. These are the Sensei. Immortal beings with the ability to cloak themselves from all psychic sense, even that of the Emperor himself. There is an order known as the Illuminati which seeks to sacrifice the Sensei in order to give the Emperor enough power to free himself of the Golden Throne and lead humanity in person once more.

The more critical factor is the Astronomicon going out. The Imperium only survives as a whole, if warp travel is made impossible, it will collapse on itself relatively quickly. Thus, even if/when the Emperor is reborn, the Imperium is doomed.

If the Emperor is Reborn, I'm sure he'd at least remember a fraction of himself, being that not only is he incredibly powerful, but also has the power of foresight. Which surprises me, being that he didn't try to attack horus until the last moment.

The Astronomicon existed before the Heresy, fuelled by the psykers then as it is now. Only change is that the Golden Throne boosts it while keeping the webway portal on Terra shut.

And if anything, that p***k that calls himself the Emperor has anything BUT foresight. Partially due to his projects below the Imperial Palace involving a daemonic invasion through the Eldar webway portal found there, partially because he's a stupid d**k and a worthless father. He has been warned at many turns along the years. He is also very naive in trusting people time and again, as shown on Mars where corrupted Chaos technology lay stored. He told the Martians to never access it, while instead he SHOULD have destroyed it while he had the chance. No, he didn't and thanks to that Mars was the first planet in the Solar System to suffer under the civil war as Chaos laid claim to almost the entire planet, taking with it vast repositories of knowledge and power.

Another slight of the Emperor: banning all religion. Hahaha, look what the Imperium is now.

The Star Child and the Sensei are no longer official canon background BTW, the 80's are now nothing but a bad memory.

Really? whatever. The emperor is still incredibly powerful as a warp entity, so the question remains. What Happens when his Body Gives out?

Along with Terra, probably. xp I seem to recall the death of a certain psyker Inquisitor tearing the Leviathan he was into subatomic particles, and the Emperor is infinitely more warp-potent.

If the Emperor dies then Terra will fall. The seals over the webway portal will falter and the Warp will pour in through that breach.

Black Library has released a series of books on the Horus Heresy that serve as a base for the novels written now. These books were written by Alan Merett (sp?) who is more or less responsible for all 40k background and history. These books tell what happened before, during and after the Heresy.

The background always speaks of how the Emperor did not respond to Horus' uprising but waited until the final moment. This is because he was busy at first researching and later detaining the warp breach of the webway portal. Partially to blame for this is Magnus the Red, who warned the Emperor of Horus through powerful dark warp magic, which in turn destroyed the barriers set up by the Emperor to keep the warp from invading the Terran real space.

Next time you're over you can read it.

Another theory I've heard is that the emperor has enough followers believing in him to become a warp entity(god).The only thing stopping this however is the fact that he's still "alive" on Terra.This theory also supports the theory that cypher's(the one with the Lion's sword) mission is to kill the emperor.But this is all pure theory and not cannon.
